Default Gamecube controller ports don't work

So after installed my modchip.. My Gamecube controller ports don't work anymore =/. I took the Wii all that way apart because I didn't read the modchip instructions, and thought the chip went on the bottom of the mobo (so many screws)

Anyway, the modchip works! But now my gamecube controller ports are dead... Could I have scratch a trace near the GC controller ports?

Any ideas are welcome, I can't find any thread online related to this... Expect for people plugging into the wrong ports (3 & 4, instead 1 & 2).

keep in mind that the GC controller will NOT work if you are in wii mode. that means you even have to start the game using the wii mote (i.e. select disk channel w/ the wii mote, then turn on the wavebird/move around with the GC controller.)

im sorry if that answer seems a litte... stupid, but its the best i can think of without any more information.

if possible, test the same controllers on a GC to make sure they work and try a known good GC controller on ur wii.

You're fine appreciate the input =). I have more info!

So I'm using SSBB as my game to test the GC ports and it looks like ports 3 & 4 do work! But no 1 & 2?

I am really starting to think it's a trace on the mobo somewhere, but I'll admit, I don't know much about troubleshooting circuitry...

Any point in the right direction would be much appreciated!
