Default Gamecube Memory Card and Homebrew Channel
Is it possible to save wad's and emulator game save files to gamecube memory cards so that it does not take up space on my sd card?

No.
But you can use SD Gecko, it looks like a cube memory card but uses SD storage. Basically you'll have two SD cards at the same time - only homebrew programs can access the SD Gecko.
